Cleanup of installation directory structure

We noticed some issues with the current installation directory structure:

• having binaries in a sub-folder (bin) hides the application entry point from the user
• mixed third party libraries and openPASS libraries inside the installation root (unfortunately there is no easy and clean fix for Windows)
• unused related CMake variables
