Merge dev3 to master

The dev3 branch has resolved a lot of Makefile issues and the following is now known to work:

• dsim in core and uvmt_cv32
• questa in core and uvmt_cv32
• xrun in core
• verilator in core We still need to get xrun working with uvmt_cv32.
